Marky Mark, that is a very common problem and there is a good way of sorting it out. Go to a proper running shop and get them to video you on a treadmill, they will then sell you a set of trainers that match your running style and I reckon your problem will go away.
Most common problem is that people pronate, and you inside of your foot is hitting the ground first, with a proper pair of trainers to help correct this it can in my experience make the difference between pain free running and agonising shin splints.
It worked for me.
